I have found a company to custom build a Dana 60 rear and Dana 44 front. I have the choice of making both axles either hi or low pinion wich is better?

High pinion is typically considered better because it allows for a better driveshaft angle, which can be a big concern in short wheelbase Jeeps. This also keeps the driveshaft higher for more ground clearance and less ability to be damaged.
When used in the front axle, the high pinion design is stronger because the teeth on the ring and pinion are engaging on the drive side of the gear. When used in the rear though, the teeth are engaging on the coast side and a high pinion design is weaker. For most applications though a Dana 60 is considered strong enough to run in the rear in a high pinion configuration.
