OK, I have a 2000 TJ 2.5. I am swaping it with a 4.2, HO, Bored over .030 I6, with an AX-15. I currently have a AX-5. I am taking the motor from a YJ that has been running it. I will be swapping the motor, X-fer case and tranny all as a mated set.
Question, what spline count issues will I run into, and will I have to replace drive shaft?
The motor is carb'ed and I wanted to stay with my injection, but I will have to do this at a later date. Any advise on this?

I think you will be disappointed with the 4.2 until it is injected. This also depends on the condition of the carb that's on it. Howell makes a great affordable kit to convert it to EFI using a GM throttle body. Your 2.5L fuel injection will not work on the 4.2L engine.
I suspect the front driveshaft will need to be shortened and the rear lengthened.
This will be a somewhat costly swap for what I feel will be less than great performance. It really makes more sense to sell the four-popper TJ and get into a 4.0L version instead. Much less costly and less labor intensive.
